A green dot (or any red dot) can be set up either way, but most modern tactical setups use a lower 1/3 cowitness, where the dot is slightly elevated over the center of the iron sight picture. This keeps the iron sights out of the main view, reducing clutter, while keeping them available as backups.
Lower 1/3 Cowitness (Most Common): The dot sits in the top 2/3 of the window, while the iron sights sit in the bottom 1/3.
Absolute Cowitness: The dot and the iron sights are perfectly aligned in the center of the optic window.
No Cowitness (Elevated): The optic is mounted high enough that the iron sights are completely below the dot or not visible at all.
For pistols specifically, a lower 1/3 or lower is often preferred to keep the window clear.
