I have a Windham Weapondry 5.56/223. Would I need to buy a new mag well for the 7.62x39mm to work?

As long as you get an AR mag dedicated to 7.62 it will work with your lower. Many AR's are marked either Multi cal or 223/556 but are really the same thing.

One of the beauties of the AR15 platform is how flexible it is. Your 7.62X39 upper should work fine on a .223/5.56 lower with a 7.62x29 magazine.
